Well, the arcade version of Ninja Gaiden is a frustrating, quarter-gobbling Final Fight clone, whereas the NES version is one of the greatest action games of all time and the first to use cinematics. The console port is superior, IMO. Although it's more like an entirely different game than a port.
Also NES Punch-Out is more fun than arcade Punch-Out. And SNES Super Punch-Out is a HUGE improvement over the arcade version, both in terms of gameplay and graphics.
I could probably come up with more examples.
