Here are a few that I really like on the SNES.
Almost every stage in Super Aleste has some cool wave or zoom effect in the background, but the moment when this boss warps in might be my favorite bit of Mode 7 on the SNES.
S.O.S. is entirely set on a capsizing ship rotated with Mode 7. It's a great example of technology being used for genuine innovation instead of gimmicks or eye candy.
The SNES Earthworm Jim doesn't play as well as the Genesis version, but its graphics are an impressive upgrade. Its neatest effect is probably the first level's transparency-based lens flare, which fades in and out very convincingly.
