A Link To The Past, Ocarina Of Time, and Majora's Mask all have witches in them.

Guilty Gear X2 has a character (I-No) wich is a musician witch, maybe other Guilty Gear games also have this character.

They have a list of 130 games where the main playable character is a witch, either self-proclaimed or called such by other individuals, and who is engaged in the practice of magic in the course of the game. They are a little loose with the definition of what is a witch. Here is the list:

A good game to start with is Cotton: Fantastic Night Dreams for Turbographix 16, which you have reviewed, although the title is really Fantastic Night Dreams: Cotton. There are 13 games in the Cotton series. Here is the list of the Cotton games:
