Super Smash Bros Brawl- Metaknight should not have been made as powerful as he is. Tripping is a terrible addition to the series.
Super Mario Galaxy- Luigi didn't add to much to the game after you spent so long trying to unlock him. Since when did Luigi become a hidden character for Mario platformers?
Batman Brave and the Bold- So much talking! The characters talk nonstop throughout the entire game... I can't think of a time when they aren't talking.

best imho), but it's more that you can't just play them at any time; it must be dark, you
must be alone, surround sound is ideal, and you have to be able to devote at least 2 hours
at a time for the magic to happen. Pretty much the opposite of Tetris.
Sonic the Hedgehog 2: Single-player is just about perfect. Two-player mode is
an unplayable mess.
Streets of Rage 2: You can accidentally hit and throw your playing partner; not so
bad on lower difficulties, a real friendship-ender on higher difficulties.
God of War 2: Even more fun and graphically impressive than the first, but while
the original game paints Kratos as an anti-hero with a tragic past and a real sense
of motivation and drive, this game (and it's sequels) make him an increasingly
one-dimensional ball of rage. Also, the tightly focused story of the original becomes
mythological fan-fiction that finds any excuse to cram in new characters
and monsters whether its appropriate or not.
Super Mario Bros. 3: Agreed about the lack of a save feature.
Resident Evil 4: ...No, this game is still perfect.
No More Heroes 1 & 2: The first game has both an nearly-empty open world and the
need to grind for money to pay the entry fee for each assassin duel. The second
game removes both the need to grind and the open world, but it doesn't really
find anything interesting to replace either of them with.
Crystalis: Certain monsters can only be hurt by one of your four swords, and there
is no way to change them except by pausing the game and scrolling through a menu.
Castlevania III: I wish you could take more than one spirit partner with you at any
given time.
Bayonetta: Can't really think of much, except I can see the campy story
and the abrasiveness and strong sexuality of the main character getting on
someone's nerves.
Super Street Fighter IV: This game was supposed to be Capcom's attempt at snagging
new players, and yet 1. the tutorial tells you nothing about how to play on either a basic
or a character-specific level and 2. many characters require one-frame links in order to
to play well.
Super Meat Boy: What did you say? I couldn't hear you over the sound of me
putting my fist through the TV screen.
Battletoads: What did you say? I couldn't hear you over the sound of me
putting my fist through the TV screen.

Some random thoughts...
The original Street Fighter 2 on SNES is one of my favorite games of all time, having the options to play as the four bosses through a cheat code through a cheat code would have been super nice.
Battle Arena Tohshinden on Ps1 doesn't use the memory card, hence you can't have the two bosses unlocked permanently: you have to enter the cheats each and every time.
Dragonball Z Densetsu on Ps1 and Saturn (Japanese releases only) is one of the very best DBZ fighters out there, provided you're only playing by yourself. 2players mode is virtually unplayable, thanks to messed up cameras unable to keep up with the action.

Sonic Adventure: Big the Cat's stages are tedious. I am not a fishing fan.
Resident Evil 4: The escort portions of the game can get annoying.
Zelda Twilight Princess: The introduction portion of the game takes too long to get past.

Sonic Adventure-Loved the voice acting and didn't have too many problems with the camera, but I was definitely NOT a fan of Big the Cat's fishing stages, they just felt ridiculously out of place and were more frustrating then fun.
Sonic Adventure 2-Oh boy did those hunting stages drive me nuts as a kid, i'm better at them now but they can still get annoying, also getting an A rank on some stages is just insane, especially mission 5 on Route 101.
Resident Evil 4-Too many QTEs
GTA San Andreas-I liked the humor but there were some missions that were just WAAAAAYYYYYY too damn frustrating and cheap, like "Freefall" and Zero's missions.
GTA Vice City-I really didn't like having to grind for lots of cash just to be able to access the last few missions, it was just a long and tedious process, oh yeah and I absolutely HATED that "Driver" mission.
GTA III-Again, a few frustrating missions I could do without, like "Espresso 2-Go"

BioShock 1: visuals are not as stunning as of some other FPS games (like COD4)
