I think Nintendo is about the most interesting company to talk about, because they have had the longest history of storied franchises, and this is a topic about - which franchise was best represented on which machine - original titles only, please, home console only, please. Wii U is excluded because it is still an open book.
2D Mario - NES winds hands down - Mario 3, Mario 3, Mario 1, Mario Arcade. No contest.
3D Mario - Wii - Galaxy 1, Galaxy 2, honorable mention N64
Overall Mario - NES
2D Zelda - NES - Zelda 1, Zelda 2, both excellent creative, streamlined games.
3D Zelda - N64 - the dynamic duo of Ocarina and Majora, pretty cut and dry.
Overall Zelda - NES - the old games are just simply more fun and imaginative.
Mario Kart - Wii - Mario Kart Wii - honorable mention GC with Double Dash
Metroid - GC - Metroid Prime is a masterpiece, this wins by a country mile without even mentioning Echos, which is OK.
Kirby - Wii - The surreal Epic Yarn and the classic Return to Dreamland
Excite Series - Wii - Excite Trucks, and most especially Excitebots - untouched.
Punchout - NES - lets go NES, better game than the Wii one, SNES game is a step back and down.
Pilotwings - N64 - the only 'great ' Pilotwings.
Donkey Kong - NES - The classic arcade games are far superior to the DK Country series reboot.
Yoshi - SNES - Mario World 2 is Mario in name only, great Yoshi gameplay, fantastic game.
F-Zero - GC - if you had to choose just one F Zero game - is this not the one?
Pikmin - GC - since the Wii U is excluded, this is an easy choice, kind of pointless, really. But they are great games.
Star Fox - SNES - the N64 game is ok, this SNES has flaws, but is far more impressive in terms of scope vision and atmosphere - dead series, here.
Super Smash Brothers - GC - GC wins hands down, Brawl on Wii is bloated.
Wario - Wii - Solid entries on the Wii console, the platformer is quite fun.
There is the list, In my opinion the NES and Wii fare best, they have the most solid titles. Your thoughts?

Punch-Out - The NES game is more iconic with more memorable characters, but the SNES game has better control, and there is a lot of replay value with the time attack mode and trying for higher scores for the individual circuits. I like both. I've never played the Wii version.
Donkey Kong - SNES. I love the original DKC trilogy. I've beaten all three, but not 100%.
Yoshi - SNES. I recently beat "Yoshi's Island", finally. Few platformers have more depth than that one.
F-Zero - Nostalgia wants me to pick SNES, but the later 3D F-Zero is probably better.
Star Fox - The SNES game is still a nice shooter despite really showing its age in terms of framerate. I'd need to try the N64 game again. I haven't played it in years.

MARIO: I would have to give the original NES the prize for 2D Mario, if anything for the sheer variety and sense of wonder the games provided. For 3D, I would have to go with the Wii. As much as I loved Mario 64, it really hasn't aged particularly well, and the Mario Galaxy games, in my opinion, trounce them.
Zelda: even though I love the first two, my vote goes to the snes for being the home to one of my favorite games period (Link to the Past).
Metroid: it's a tie between Game Boy Advance for being the home of the two best 2D Metroids, and the GameCube for the Metroid Prime games, namely the first one.
Animal Crossing: hands down, New Leaf for 3DS. It takes every good thing about the series and cranks the addictive qualities up to eleven!
