Animal Crossing files, chao data in Sonic Adventure (as Adamant noted), and F-Zero GX files are the only files I can think of that you can't copy onto another memory card. For Animal Crossing and chao data in Sonic the data is unique to everyone, so I guess the makers didn't want people to be able to transfer their towns and chaos over because it would kill the point of the game. For F-Zero GX it is purely because the makers are sadists and wanted everyone to have to play through the hardest game ever to unlock things.

Punchout requires doing an elaborate trick where you have to start another profile/ town and visit your existing one (requires two memory cards)... it's kind of a pain. Once I did it though, I was pleased. Look for it online, yo.

Acquired Animal Crosing in a 3 game (AC, Mario Golf, F-Zero) auction for $16 with shipping. I plan on selling the other 2 games to pay for AC.
There is a loaded AC memory card in perpeutal buy it now status for $21 with shipping. This is a screw deal, but I have to admit I admire the guy (or gal) doing it. What an awesome way to make money on gaming. Anyway, since it is my birthday I am going to treat myself.
Why you may care is the item description says there is 2 of every game on the card, I can trade the games to one other person one time. So, if anyone is interested, leave notice here and if everything works out we'll figure out a way to transfer the games for no charge, someone should benefit if they want. But first I'll have to buy it and see that it all checks out.
